After the "Laughing Man" case is resolved, Japan's newly elected Prime Minister, Youko Kayabuki, reinstates Section 9 to tackle ongoing cyber-terrorism threats. A terrorist group known as "The Individual Eleven" starts carrying out attacks across Japan. As Motoko Kusanagi, Daisuke Aramaki, Batou, and the rest of Section 9 investigate, another crisis unfolds: foreign refugees, displaced by the Third World War, seek asylum in Japan. During their mission, the team repeatedly crosses paths with Gouda Kazundo, a high-ranking official in the Cabinet Intelligence Service. Their suspicions grow that he might be involved-and that the refugee crisis and The Individual Eleven's actions could be linked in ways they don’t yet understand.
